If you have multiple Business Units, a real-time workflow ran by a System Customizer in one business unit may prevent users in the other business unit from modifying the same entity that the workflow runs on. This is because the workflow must check if the current scope is in the business unit. When it is not, the workflow will not run, and this prevents users in that business unit from saving records. This is only for real-time workflows, not background workflows. Also, having all workflows owned by a System Administrator will fix this.
